As using Join on edges currently creates a curve, it might make an issue that would need to be addressed, but It'd also make sense to reduce any possibility of confusion between the Merge command and the Boolean Merge tool.

Maybe a 'Create Curve or Edge?' option in the Join tool would work, once edges have been selected.
