Well when you have a closed surface it's going to have a "seam edge" and if you do a trim that crosses the seam edge it will form 2 faces like this:
The only way to avoid that is to not do a trim that crosses a seam, for example with the cylinder above you could rotate it around the cylinder's axis direction so that the trim was not going through the seam. So you'd do trim in a few different passes with different seam configurations rather than just one single trim all at once to avoid generating multiple faces.
