Please follow the instructions from here:
http://moi3d.com/forum/index.php?webtag=MOI&msg=6967.4

Once you install the latest XQuartz and change the setting in Wineskin to use the system installed XQuartz rather than the bundled one, that should then get you running.

It probably won't be until MoI version 4 that MoI will be compatible with El Capitan directly.
