Do you mean 2 curve polygons? Right now booleans only work on solid objects, not curves. Eventually they will be tuned up to work on curves as well.
Also Boolean operations tend to work best right now on completely solid objects, not open surfaces.
But it is hard to tell exactly what you ran into here just from your description - if you can post an example model or a screenshot it would help.
