also for me the "New window" didn't work anymore with moiv3 and yosemit...
But i just tried the setting michael described before (to use system x11 instead of the build in wineskin) and now i can work with different windows again. Just open moi several times and you have several moi windows. its even faster window opening than with wineskin...

thanks! The workaround you describe works on my system as well.
I'll leave it like this until wineskin is updated to resolve this issue.
