Could you post example or your 3dm file to help finding an answer to your question on boolean issue ?
Give us more explains about your question.
Doing boolean operation on an object included in another is possible. So post your file or an example.

To do a 3D pattern you can use array function.

Hi Rommo for your boolean problem as others mentioned above please post your .3dm model file.

Also as mentioned above the Transform > Array tools can be used to make repeating patterns.

For the kind of pattern in your link with every other row shifted you could use Transform > Array > Array Grid in 2 passes, like this:













You can make other kinds of repeating patterns by applying Array Dir in 2 different directions, see here for an example:
