How to smoothly cap this object ?

I did not recreate any of the source curves or surfaces, I just used Blend and chose specific surface edges and blended between those and flattened the Blend a bit to 0.4. I think you just would do better to have just a few more control points on your surfaces since it's one of the few instances I've seen where I think you are lacking a little control on the surfaces by having too few control points. I happen to think having too many control points is worse than not having enough, so being balanced is the best policy in my opinion. Add control points where you absolutely need them, and no more.
