There's one part where he turns on surface control points of the cutout piece and moves some of those around. You can turn on surface control points using Edit > Show pts. Also the other trick there is that initially the cutout has the same full surface control points as the entire source surface. You can use ShrinkTrimmedSrf to contract down a trimmed surface so the underlying surface is only as big as the active trim area:

He initially draws a rectangle but that's only used as a snapping guide, the actual cutting object is a second curve drawn using Draw curve > Freeform > Control points. That one's a longer smooth curve that just snaps some of the control points onto the rectangle frame.

Yup, use Edit > Join on something like that to glue it into a solid. Blend should make surfaces that hug tightly enough to the generator edges to get joined up.
