Hi wastzzz, just to make sure have you unchecked that "Combine same named objects" option in MoI? It's located on the Options dialog here:
Make sure that is turned off. If you still get the same results with that turned off, then it means that the 3DS Max importer automatically combines objects of the same name together even if they are listed as separate objects in the OBJ file. In order to solve that you would need to contact Autodesk and ask them to make an option to control that behavior in the importer.
You might try using FBX format for sending data over to 3DS Max instead of OBJ format. For a long time the Max OBJ importer was very buggy and that's why I put in an FBX export in MoI in the first place, to get better transfer over into 3DS Max. Materials will not come through for FBX currently though.
Other things you could try would be removing all the names so that they get automatically named with separate labels (see here for instructions on how to do that: http://moi3d.com/forum/index.php?webtag=MOI&msg=5967.2) or also there is probably a function in 3DS Max that can separate objects that are made up of polygon "islands" into separate objects. There seems to be a description on how to do that here: http://xboxforums.create.msdn.com/forums/t/957.aspx - something about make it an editable mesh and then select by "element".
