Would I lose anything by running a "Command" with the script process.

If I put say "CSec" into the scripts folder and ran it with "CSec.js" from the shortcut key editor, have I snuffed anything that the processing engine would get by staying with the MoI/commands folder?

I ask as setting up all my custom stuff in one place "seperate" from a default MoI install is a great way to keep my personal customizations seperated.
